Ok, that's a lot of questions. I'll start off with creating pages.

The first thing you do when creating pages is come up with a list of "primary keyword phrases". I like to do this in a text editor like Textpad. Each keyword phrase should be on its own line. The primary keyword phrases are the terms you are trying to target in the search engines. KloakIt will use each keyword phrase to create a cloaked page.

Next, go to your KloakIt Control Panel. Click on "Create Pages". Paste your list of primary keyword phrases into the text box on the control panel. Then, click the "Create Cloaked Pages" button.

Your cloaked pages are then created on the web server. You can see a list of them by clicking "List Pages".

Regarding how the templates work, the concept is simple, but to use them takes a little practice.

When a search engine spider accesses one of your cloaked pages, KloakIt identifies which search engine it is. Then, it picks the right template for that search engine. For example, if MSN's spider visits, it uses the MSN template. If Google's spider visits, it uses the Google template.

KloakIt's templating system makes use of various template codes to customize each cloaked page. The main template code is #keyword#. Whenever you have #keyword# in your template, it is replaced by the primary keyword phrase assigned to that cloaked page (remember using those to create the pages?). Another template code is #secondarykeyword#. Secondary keywords are a list of keywords that are related to your site's topic. One will be selected at random and used to replace the #secondarykeyword# code. You can find a complete list of template codes, examples and definitions here.

Because KloakIt's templating system is so flexible, there is a learning curve associated with using it. You will find the documentation for editing templates here. The best way to learn how to use them is to experiment with them.

To see the output of a template, you will have to view a cloaked page. So, first, create a cloaked page. Then, enter your IP address in the IP Address list of whatever search engine whose template you are editing (see testing your cloaked pages for help with this). Then, List your cloaked pages and click on one of the links. You'll see the page as a search engine will see it. If you make a change in the template and then reload the cloaked page in your browser, you'll immediately see the change in the cloaked page.

You asked a question about keywords and secondary keywords. I hope I have covered this in my explanation above. If I wasn't clear enough, I hope you'll take a look at the link above for editing templates. It explains it pretty clearly. Note: in the area of the control panel where templates are edited, this documentation is also displayed.

Regarding the submission of URLs... submitting URLs can be done, but that is not the best way for the search engines to find out about your cloaked pages. It is better if you have links to them from pages that are already indexed by the search engines. Not only is it better for search engines to find your pages by themselves, but the incoming links will definitely help with how those pages rank.

With random text, wherever you have a #randomtext# template code in your template, it will be replaced with a line from your random text file. Pretty simple, right? The cool thing is, you can use template codes like #keyword#, #secondarykeyword#, etc. in your random text. It is best to have a large number of lines of text in your random text file. The random text is used to keep the cloaked pages from appearing too much alike.

In random text, it is best to have it be related to the content of your site. It is not necessary to use template codes in your random text, but you may find it very helpful. I recommend experimentation on your part to get a feel for how it works.

KloakIt does not natively support cloaking files with the .php filename extension, but there is a module available to KloakIt users called KloakIt PHP Lite which allows you to cloak any php file by adding a couple of lines to the file. Email me at dan@kloakit.com and I'll send it to you.
